I don't know why it happens, but it seems to be caused by the pdfsync package. Comment out the line that loads that package and you get the hyphens as expected.

So, do you really need that package? At least on my system much (if not all) of the capabilities of pdfsync are now built-in.

If you do still need the package, then try enclosing all \includescore commands within \pdfsyncstop \pdfsyncstart. This seems to have fixed the problem for me.
