Did you install TeXlive under the Cygwin prompt or natively for Windows? If it's installed under Cygwin, then try following the instructions for TeXworks configuration for Linux and tell me what happens. If it's installed natively, then we're probably looking at modifying the bat files from the Gregorio download to point them at the Cygwin installation of Gregorio.

Having not done this, I'm need some more information to figure out how this could be done. Open the Windows Command Prompt and try the following:

Type "gregorio". I suspect this will give you an error about the command or file not being found, which means that Gregorio will only run under the Cygwin bash command prompt. If instead you get gregorio's help message, then that means the bat files included in the gregorio download should work as indicated on the website. Just download them from git and follow the instructions for manual configuration.

Type "c:\program files\cygwin\bin\bash.exe gregorio". Does this give you the Gregorio help message? What command prompt does it return you to at the end?
