The warnings you have posted indicate that the jkp font doesn't have
some variants LaTeX wants for some reason and that another font will be
substituted.  I don't think this has anything to do with your missing
letter problem.

The underfull box stuff happens all the time with gregorio, and I don't
think that has anything to do with your font problem, either.

I tried your header (assuming that you have the documentclass set,
etc.) in my setup and it works fine.

Maybe your gabc input file is not UTF-8 encoded.  Since you pasted your
input file rather than attached it, your email client may be
automatically transcoding it, so I can't tell for sure if this is the
case.  Confirm that your gabc file is UTF-8 encoded.  If you don't know
how to do this, attach (don't paste in) your gabc file, and I'll try to
confirm the encoding.  Also attach the .tex file produced by gregorio
from your gabc file.

You didn't attach the warnings, or at least I don't see them.

Would you mind attaching the gabc file you are using?

Are the accented characters omitted in the output or are they garbled
somehow?
