Perhaps the developers may change the configurations files so to detect where 
the TeX's config and templates files are. May be, to allow a flag or a prompt 
question about the directory to use: /usr/share/texmf or /usr/local/share/texmf

This is already supposed to be built into the provided script, install.sh. If it didn't work for you, it probably means that kpsewhich wasn't reporting the correct location for your texmf tree. Since things are working now, there is no way to confirm this (or diagnose some other problem), but if you come across the problem again, please run system-setup.sh (you can find it in the contrib folder of your download) and include the results in your report.
