There is no greg-lily-book.bat and never has been because of the
problems you mentioned (I no longer recall exactly what they are).
Further, support for the engines (both batch and shell script versions)
for Gregorio has been removed (as of 4.0.0). They were replaced by the
enhanced auto-compilation built into GregorioTeX itself. Any
/contrib/TeXworks folder you find on your system is left-over from past
installations. When conducting upgrades, Windows doesn't delete files
which no longer exist in the installation, it only adds new ones and
overwrites those which have changed.
My advice is to use lyluatex (https://github.com/jperon/lyluatex)
instead of lilypond-book. Like the new autocompilation feature of
GregorioTeX, lyluatex makes use of LuaTeX's ability to process Lua code
to call the lilypond processor as needed during document compilation.
With this package you simply need to process your documents with the
LuaLaTeX+se settings (described here:
http://gregorio-project.github.io/configuration-texworks.html), just
like you would for a document which contains Gregorio scores but not
lilypond scores.
If you still want to use lilypond-book, then you'll need to use the
"--latex-program" option to get it to invoke LuaLaTeX with the
"--shell-escape" option instead of LaTeX (the default). You may be able
to configure this directly within TeXworks, but I've never tried so I
don't know for sure. You may need to write a batch file which can act
as an intermediary.
Finally, you can confirm which version of Gregorio is installed on
Windows by typing `gregorio --version` at the command line. The
documentation in the installation folder should also have the version
number in it, but if you've upgraded from older versions, you'll see
documentation files corresponding to each version you've installed. The
version currently installed should be the most recent version of those
present.
