It looks like all the Gregorio stuff is in it's proper place. The only
thing I see that bothers me is the version statement for LuaTeX.
Normally that version statement is accompanied by a disclaimer and
copyright statement like this:
This is LuaTeX, Version beta-0.80.0 (TeX Live 2015) (rev 5238)
Execute 'luatex --credits' for credits and version details.
There is NO warranty. Redistribution of this software is covered by
the terms of the GNU General Public License, version 2 or (at your option)
any later version. For more information about these matters, see the file
named COPYING and the LuaTeX source.
Copyright 2015 Taco Hoekwater, the LuaTeX Team.
The fact that yours doesn't have all that, and the fact that the file
named as missing, ltluatex.tex, makes me think that there is something
wrong with your LuaTeX installation.
Try the following at the command line:
kpsewhich ltluatex.tex
If you don't get a valid path in your texmf-dist tree back, then there
is definitely a problem with your TeX installation.
