I think most of us are in the same boat, Adam. It appears that it has to do with a different way they had to code the framework that lets growl communicate with all the apps it should. Many apps are still using the old framework and that is one main cause.
Besides the Simplest Notifier Evar and Trillian, I don't think anything else I have uses growl 1.3 either. I tried to update Sparrow with the new framework as suggested by the developers in here: http://www.ninjadesk.com/featured/fixing-outdated-apps-manually-to-work-with-the-new-growl-1-3-for-os-x-lion/ to no avail. It still doesn't pop up a growl message either.
