no, the uninstaller removes growl only, not the settings.

as with anything, if you are at all uncertain, you can make backup copies of:
~/Library/Preferences/com.Growl.GrowlHelperApp.plist # growl settings
~/Library/Application Support/Growl/                 # individual application 
settings/custom display plugins

i would advise doing that ;)

PS. if you are at all interested, the uninstall app is just an applescript app, 
so you can open it in applescript editor and see exactly what it's doing…
