Have the same problem. App Store won't allow re-download (even when adding the option key at various places (singley or at every step)). Finally clicked the "x" beside the "Installed" label in the Purchsed section. All that did was eliminate Growl from the list!
Since I still had the 1.2.1 version of Growl's prefpane, I double- clicked it and it is now back in the System Prefs. Amazingly, the 1.3.1 version's prefs popped up and I had two Growl icons in the Menu Bar! Changed that by telling Growl to put an icon in the Dock. Still can't get the App Store to re-download the new version which is obviously somewhere on my system (certainly not in the Applications directory where others say all apps go when downloaded...). Even a PathFinder search doesn't/can't locate the 1.3.1 version anywhere.
