The menu icon starts flashing when there are messages in the rollup. If you disabled the rollup from automatically displaying, its there to tell you there is stuff you might have missed. If you disabled the rollup entirely with items in it, it might not properly stop flashing. This has been fixed and/or improved for Growl.app 1.3.2, where we check against rollup enabled, and we check against a default "GrowlMenuPulseEnabled" (will not have a UI switch in 1.3.x, but will allow people to disable it entirely via the preferences file).
