This issue is not related to Growl. The Little Snitch network monitor shows all remote traffic by default. Unfortunately, there is no way to select just the applications that you would like to monitor. Growl notifications are working nicely with my Little Snitch installation. I'm sorry that I couldn't be more helpful. Perhaps the options will improve in the future but I will recommend that update to Little Snitch 2.5. It has an auto-update feature that will make sure you always have the newest features.
