This might be an issue of you having an old version of Growl that was a preference pane installed, and the App Store installing it inside of it. Unfortunately, the app store is overzealous in this. Check in / Library/Preference Panes/ and ~/Library/Preference Panes for a Growl.prefpane. If you find one in either (or both) locations, run the uninstaller from our website, http://growl.googlecode.com/files/Uninstall%20Growl.zip and then try reinstalling.
