Just to make sure, can you delete Skype from your applications list? (Select it and press delete) and let it reregister and try settings again? If its saving in the UI, than its probably working right on our end, but just to make sure. I know some apps did this, but I am unsure if Skype is one, some apps send all notifications as a single registered type, instead of the types they should be, resulting in per note settings not functioning (can test that by turning off note types till they all stop functioning).
