Due to Growl being sandboxed, if you delete Growl through launchpad (and possibly some other methods) it will delete our sandbox container with all your settings (this is true of all sandboxed apps). If you just drag it to the trash, the settings should stay. Applications have to register, and they usually do that when they launch, although some (like dropbox) won't register until they actually notify.
As for Twitter, Twitter is presently broken. This is a known issue, and we are trying to get them to fix it. When they updated recently, they had to sandbox per app store rules, but they still had an old framework which could not work at all under sandboxing. Now they've updated again, this time with a new framework, but didn't add the line of code needed to make the new framework work under sandboxing.
