Hi Edzer,
 
 - number of variables = 1 (might be 15 in the future)
 - number of observations per variable = 1,400
 - number of cells in mask maps = 9,262,500 (but ~6 million missing values)
 - number of mask (input, output) maps = 1
 - number of simulations = 500
 - (max.) size of kriging neighbourhood = 20 points

Maybe there is a more efficient way of providing input maps? In a
different more compressed format and without missing values?

Yes. It was caused by duplicates. The average option did not work 
for simulations but did work for kriging.
