I have the same problem on my lenovo 3000 v200. I think perhaps it has something to do with KMS?
Before upgrading to Karmic I tried installing the latest kernel and enabling KMS in Jaunty, and then i had the same problem. When i disabled KMS, i could use the fn keys again just fine.
