I don't use media center, but here is my other suggestion. *smile* Sometimes, I've been in a program and my laptop mouse keys won't work. I then... While still in the program, I hit control-backslash to bring up win-eyes. Control-k for keyboard, k for keyboard layout, then l for laptop. I let win-eyes go through the motions of setting up the laptop keyboard layout again. For some reason, this seems to make the program recognize the layout then.
This has worked for me with winamp, but not sure how it would work for media center.
