I am not positive about this, but I think that the Quick Start Wizzard sets your global settings. This should be set for how you want most programs to speak. Now, when you are in any specific program, some of the settings are set for program instead of global. Somethings you may always want set to global, such as rate, volume, pitch, etc. Some things you might want set differently for a specific application.
Also, if you first use the wizard when you install Window-Eyes, and then go to install factory set files, and install some of these, you will be changing some of the settings which you just set. I suggest updating all factory set files first, and then running the wizard to set your main global settings.
