I have my Thunderbird set to open everything in separate windows, for example you press return on a message you wish to read and a new widnow opens for that message.

You reply to that message and a new window opens.

When the delete key is pressed on a message you have open: the message is deleted, the window closes and you're back in the previous open window.

Yes, when there are no windows or tabs to close, control w will place you back on the desktop. Also happens in IE.

Use the escape to close your message or use the delete key which will remove the message and place you back in the message list.

Has anyone noticed that using the control +W command to close a window
or message sometimes acts like control+Q and closes the Thunderbird
program and leaves me on the desktop?
