Whoever wants may tell me to be wrong, but far as I know, GWConnect is using the contact list feature of the Skype servers. Meaning that you create a contact in GWConnect - Or in the native Skype - would have the same effect. The Skype contacts are all stored in the Skype system directly, not on your personal computer. The benefit is, that you don't have to back them up, or transfer them to another computer. You install GWConnect on a second computer, log yourself in to the Skype account, and your contcts will immediately show up. Genial in itself, has only one main drawback - hackers can get to your contact list, even when you are not connected. But that is the nature of the Skype system, and has nothing to do with GWConnect itself.

So, unless I am totally misinformed here, the answer to your initial question is - you cannot back up your contacts, and don't need to either, since they are all in the cloud of Skype.
