in which file should code appear?

Hi: 
i have a situation in which a window belongs to one process but is
placed on the screen in the middle of other applications. 
Where will window-eyes want to execute code from. will I need to place
code in every application (hence one script file for every application I
wish to use), or could I place the code in a script file associated with
the application to which the window belongs.
Any help apreciated.
