No. This is why the "keyboard" layouts option exists

Just that. Local settings only affect the application to which they are 
associated. As soon as the app is closed or loses focus, a new settings file is 
loaded for the active window. If one doesn't exist for the active window, then 
everything in the default Window-Eyes file is used instead.

The introductory chapters of the Window-Eyes manual explain all of this very 
clearly and concisely. I recommend perusing them for this information as it 
will help you better understand how Window-Eyes works over all.
