Hi Tobias,
You probably know this answer but just in case. Gwyddion has pygwy that is
a python console with which you can write a script to do just that. You
have a batch saving program example in the gwyddion.net and another example
in the sourceforge wiki (user contributed).
If you are running windows you will have to install pyton before installing
gwyddion. If not the menu option for pygwy console will not apear.
