Perhaps the change in thread also needs a change in thread tension. They're not all wound the same, or coming off the spool the same. A very tiny adjustment can affect how the applique stitch goes down.

A new needle might help in getting through the applique layers. Either a sharper one or a wider one to make a bigger hole for the thread.

One other thing to try, is to make the applique with the heat-n-bond cut just short of the edge of the fabric, then there's less of it to get in the needle.

If none of that works, you might just have to go back to a cotton thread.
