Thanks Popey. I am using the upstream VBox and upstream guest additions with this.
Today I tried Ubuntu 12.10 with the same Windows host and 3D acceleration appears to work (although very slowly). My quick test was to click the desktop switcher a few times which is "3D animated". So conclusion right now is that this is something specific to that Debian Squeeze guest.
