They skip the ham bands, like so many other services do. I used to work with a vertically-incident ionosonde that scanned 2.0 through 30+ MHz. It was programmed to skip the ham bands and the WWV frequencies. But it only stayed on a given frequency for such a short time that I doubt it caused any interference. The HAARP facility also used frequency-scanning transmissions that skipped over the ham bands.
