Flash and clear BIOS would be my first suggestion as well. I've not seen my
P9X79 WS exhibit the same behavior.

I need to stop being lazy and install the X99-E WS.

I assume you've updated the BIOS?  I'd install the most recent BIOS, and I'd
also reset the CMOS to defaults with jumper.
