The story sounds very much like "Yussel's Prayer" retold by Barbara Cohen. This is a picture book about a shepherd boy who plays his flute everyday but can't read a prayer book. On Yom Kippur, as the sun is setting, the Rabbi is unable to finish the service until the little boy takes out his flute, and to the horror of the congregation, plays it. But only then does the Rabbi conclude and explain that it is because of the boy's sincere prayer on his flute that he is able to send the petitions of the congregation up to heaven. Or something like that.
Anyway, I think this is a Chasidic story. There are variations on it. Let me know what you find. I collect variations.
