Hi,
I am running the DiffusionTractography pipeline, and have hit an issue with the
generation of the ‘merged_matrix3_3.dconn.nii’ file from the
‘merged_matrix3_3.dot’ file.
Specifically, it throws the error for this line in MergeDotMat3.sh:
${Caret7_command} -probtrackx-dot-convert
${ResultsFolder}/merged_matrix3_${count}.dot
${ResultsFolder}/merged_matrix3_${count}.dconn.nii -row-cifti
${TemplateFolder}/91282_Greyordinates.dscalar.nii COLUMN -col-voxels
${TemplateFolder}/Atlas_ROIs.2.voxel_list.txt
${TemplateFolder}/Atlas_ROIs.2.nii.gz
…because it cannot find the label-vol file
${TemplateFolder}/Atlas_ROIs.2.voxel_list.txt
(${HCPPIPEDIR_Templates}/91282_Greyordinates/Atlas_ROIs.2.voxel_list.txt)
The contents of this folder are:
91282_Greyordinates.dscalar.nii
Atlas_ROIs.2.nii.gz
L.atlasroi.32k_fs_LR.shape.gii
R.atlasroi.32k_fs_LR.shape.gii
I can’t find the 'Atlas_ROIs.2.voxel_list.txt’ file elsewhere in the HCP tree
either. Is the file missing or is there an error in the script?
