Oh, you hdf5 guys! in config/linux-gnulibc1 there's a switch statement. It's not set up to understand 'mpif90' as a f90 compiler. There are cases for gfortran, ifort, pgf90... So, keep on setting CC=mpicc, but the fortran part of HDF5 doesn't really need to be parallel-ized. It just wraps the C part.
