Having a clean branch allows us to preserve the development history more easily when the branch is merged into trunk I also suggest to start a new branch and have a clean development history as [~wheat9] suggested. HADOOP-10388 has a larger scope than HDFS-6994, and HADOOP-10388 can reuse the code in HDFS-6994. But HDFS-6994 does NOT have any dependency in HADOOP-10388.
