"Information on how to go back to Dolby Digital is on page 5 of the
user's manual."

I believe this operation only works on the NON Pioneer firmware. In NYC
we have the Pioneer firmware. The ITEM referred to is NOT on our menu!
So we are screwed!

"If I read this right-- it's a bit confusingly worded -- the statement
about
HDMI audio isn't correct. The HDMI output definitely passes 5.1 audio.
  And
the non-HDMi audio digital output is 5.1 one (where encoded), as well."

Not clear what you are saying.

1) The HDMI sends a digitally encoded single-line 5.1?

2) The HDMI sends analog stereo?

3) The HDMI sends 6 analog channels?

If (1) is true, then plugging in an HDMI cable should NOT turn off 5.1.
Unless there is also an audio hand-shake which the HDMI to DVI cable
doesn't pass. But I'm sure that is not true.

Frankly, I think only (2) is true which is why the box switches to
stereo.
