I see. It looks like you didn't run the configure script. Why not? Nothing would stop you from running "CC=my-cc ./configure --prefix=/usr/local/stow/gsl_my-cc ; make ; make install" to get a version that's compiled with my-cc. I think trying to compile only certain parts means asking for trouble, because you'll have to manually keep track of dependencies during linking.
