Update your GRUB to version 0.5.94, please.

You are using a new linux kernel, and a new filesystem created with the
sparse superblocks feature. Neither old GRUB and Hurd versions, nor your
Windows tool support it, hence the failure (btw, older linux kernels don't
support it, too).

Your guess is 100% correct.

Please try a later GRUB first, and then we come back if the problem remains.
