That's the whole idea about having multiple mailgroups and multiple newslettertypes (templates). For each mailing you decide which template is used for which group of users. In the newsletter manager you define for which site they are meant. The labels are "public website", "intranet" and "extranet" but you can use them for separate mailings for "site 1", "site 2" and "site 3".
