I think I located the problem.
In the sitemap for repositoryBasedNavigation we have matcher which
collect children of the repository based folder:

value="webdav://{repository:host}:{repository:port}{repository:rootPath}{repository:filesPath}"/>

It seems that the problem is in the "target" parameter because sometimes
dasl collect children from the wrong repository (on the www site I get
unpublished files/folders)
When I replace {repository:filesPath} with, for example, hardcoded www
path, it works fine.
Do you have any idea why this happens?

Hi all,
We have a strange problem with repository caching.
In the file "screenshot.jpg", you can see repository content of the
folder "producten" (preview and live repositories).
Sometimes, left menu in the site is wrong (on the preview site, in the
left menu are shown folders from the www repository - see screenshots).
When I clear repository cache, everything works fine, but after some
time, issue appears again.
Do you have any idea what could be the problem.
