Also, I have no problems rebooting with my game servers running as services.
Are you running yours in a dos window?  Might try switching it to a service,
easier to manage that way in my opinion.

There is a way, this will close everything but will not save any data, for
example if you have notepad open it will not save the file.

Click Start, click Run, type regedit, and then click OK to start Registry
Editor.
Locate the following registry key:
HKEY_CURRENT_USER\Control Panel\Desktop
Double click on AutoEndTasks, set this entry to 1
