Use this:

servercfgfile "custom.cfg"

The custom.cfg is executed on every mapchange

Is there a config file that SRCDS executes on mapchange (like HLDS had
autoexec.cfg) or a cvar that can be set to define the config file on map change 
(HLDS again had mapchangecfgfile)?

We have an automatically generated banlist that we'd like to have updated on 
map change rather than when we restart the servers
daily.
