Not sure on that one..
But, going back to the GameData one... could you try maybe inserting a key/value pair for that item, and just give it a blank string, or reference to the hl2dm.fgd that already exists? Just to appease it..?

I'm using Quicksilver's VBCT for compiling and it hangs on that notification
so I'm assuming to hammer it has no effect but to VBCT it does and if I can
help it I'd rather use VBCT over Hammer for compiling.
