No, at the moment it clones everything but the original project AoI.
That is one of the reasons it is good to workout the project aoi ahead
of time in something like JOSM first. That makes it easy to clone, or
recreate, etc.

I am not sure the answer to this. It is possible I believe via the
TM3's API, but it is not what I would call easy. I know Ethan was
working on making some easy URLs to get the original AoI out, as well
as the created Tasks out.

No, this is not possible, once the project is created, it is fixed.
You can now actually delete a project, (edit -> actions -> delete) so
feel free to clone, import a new aoi, then delete the original would
be the fast path to fixing the aoi.

You can also use imagery to create the aoi and do the pre-splitting,
when creating a project, lower right corner is a layers icon. But
really best to create the aoi in josm then import into TM3.

I think in HOT's slack someone can help you if you really want to get
that exact aoi again, the TM3 does output it, but as i said, it is via
an API so not meant for people to use, but for a machine to parse and
make use of, but it is geojson so we can hand parse it to get just the
aoi part of the geojson
