Are you sure this is the work of hackers, and not of a defective update
script that went haywire? Were these directories world-writable and in
an area where they could be accessed through your web server? Did you
have them in a temporary directory that periodically gets cleaned up by
a cleanup script? You haven't given us much information to go on...
