Are you sure these directory indexes are indexed properly? Have you

If, by this, you mean that you have a page that only lists URLs by 
JavaScript, rather than as explicit <a href=".."> tags, then you'll find 
no search engine can follow them. The search engine would have to run 
every JavaScript program on a site and check which ones might create URL 
links, etc. Either use tags as well (there are some of us who surf w/ 
JavaScript disabled or with non-JavaScript browsers e.g. screen readers).
