The database format hasn't changed between 3.1.4 and 3.1.6, so I
would guess that any incompatibilities are likely due to perhaps using
different versions of the Cygwin toolkit to build the binaries for each
htdig version.  The main question, then, is do all the 3.1.6 binaries
work reliably for you on your system.  If so, then your best bet would be
to do away with 3.1.4 and use 3.1.6 only, and rebuild all your databases
with 3.1.6.

If the 3.1.6 binaries aren't working reliably, you should try to backtrack
to the Cygwin version you were using when you built the 3.1.4 binaries,
and see if you can build reliable 3.1.6 binaries from that.
