You might want to submit a bug report on this one. I believe some changes involving config file end of lines were made in CVS just a few days ago.
As for getting a clean build, your best bet might be to simply drop back to the official b5 release. The snapshot you are using is only a week or two ahead of that release and to the best of my knowledge does not contain any major improvements or feature enhancements.
