Hi I have a website, where it has a internet directory and intranet directory, I have installed the htdig and it's searching ok on the internet site, how do I configure htdig so it can do a a search on the intranet site by just indexing the intranet site please do advice thanks

It depends largely on how you have things configured on your system(s). If your Internet and intranet sites are physically or logically separate, then just repeat what you did for your Internet site, substituting the appropriate paths for your intranet site.

If you want to share the executables, but maintain separate databases, then you will need to make a copy of your current ht://Dig configuration file and customize it for the intranet site. You will also need to make some modifications to rundig if you are using that script; there are path variables near the top that will need to be changed. Finally, you will need to copy/customize search.html as appropriate for your setup.

If you want both the Internet and intranet site to be searchable from the same page, then you can simply add the intranet site to start_url in your configuration file. But this of course exposes your intranet URLs and at least some of your intranet content to the Internet, which is probably not what you want to do.
