Are all of the files in these subdirectories somehow linked from the starting page? Either through links in documents or something like Apache's automatic indexing? If not, then htdig will never see those documents. This is explained more thoroughly in the following FAQ.

If the above info doesn't solve the problem, you might try running htdig
in verbose mode (more -v options equals more verbose). With sufficiently
verbose output, you should start seeing reports that explain why certain
documents are being excluded from the index.
