The best is approach is generally to use a single ht://Dig install with a different configuration file for each database that you want to create. As far as rundig goes, that is just a simple shell script that serves as an example of how to build a database. To support multiple databases either create a new script to do so or make copies of the script for each database and change the definitions that affect the databases.
