Thanks for the reply. I use doc2html.pl as the external parser, which also works with pdftotoext and pdftoinfo. I did a search using an obscure word that was in one of the documents that displayed this error and it was found by htsearch. So it appears the document is still parsed and indexed. Maybe someone from the htdig team can throw some light on this error so we know what it is, and what if anything can be done to eradicate it.

I am not sure, but i think the bad annotation destination has to do with bookmarks in the pdf document, and not the actuall content itself. If you use xpdf, check the xpdf man page.
