I don't think there is any need to do this. It is probably a side  
effect of the default build/install of the ht://Dig source, which  
does generate a config file pointing to www.htdig.org; this default  
setup serves as an example and provides a means for immediate testing  
of an install. This in itself is not a problem since the ht://Dig  
executables don't do anything until someone explicitly runs one of  
them. It is the Debian supplied cron entry that is actually kicking  
off the dig and producing the messages you are receiving. My opinion  
is that adding the cron.daily entry is a mistake. First of all, as  
you found, users getting the package due to dependencies find their  
server doing something that doesn't make any sense and serves no  
purpose. Second, even if the package is installed explicitly, there  
is no 'correct' indexing period; this is something that should really  
be decided upon and set by the person managing the search engine. But  
ultimately this is a Debian decision; they may very well have a  
reason for this setup that I am simply not aware of.
