You can still do it on the command-line without editing like so:

    nona -o muultilayer.tif -m TIFF_multilayer project.pto

..or in hugin select 'remapped images' in the Stitcher tab and join 
these together with tiffcp:

    tiffcp project0000.tif project0001.tif multilayer.tif
